The Potassium Ion Channel: Comparison of Linear Scaling Semiempirical and Molecular Mechanics Representations of the Electrostatic Potential

چکیده
The molecular electrostatic potential inside the potassium channel protein from Streptomyces liVidans has been investigated using linear scaling semiempirical quantum chemical method, for a variety of geometries, with and without solvating water molecules. The results are compared with those given by a number of popular molecular mechanics force-fields. The difference between the quantum and molecular mechanics electrostatic potentials due to the protein exceeds 30 kcal/mol within the narrow selectivity filter of the channel and is attributed to the neglect of electronic effects, e.g., polarization, in the molecular mechanics forcefields. In particular, mutual electronic interactions between four threonine residues in the selectivity filter are found to have a large effect on the electrostatic potential. Calculations in the presence of water molecules suggest that molecular mechanics methods also overestimate the stabilization of the cation inside the ion channel. The molecular electrostatic potentials computed by molecular mechanics force-fields expressed relative to bulk water, however, reveal a much smaller error.

The ability of the present semiempirical quantum mechanics methods are surveyed for reproducing the transannular interaction in the bifunctional N-phenyl-5-azocanones. The AM1 method is the best with the order of reliability being Am1, PM3, MNDO and MINDO/3. AM1 calculations were then carried out for quantification of transannular interaction. The n(o) ionization potential has be...

Potassium Channels allow potassium flux and are essential for the generation of electric current acrossexcitable membranes. Potassium Channels are also the targets of various intracellular controlmechanisms; such that the suboptimal regulation of channel function might be related to pathologicalconditions. Realistic studies of ion current in biologic channels present a major challenge for compu...

Ion channels are naturally occurring pores through the proteins that regulate the passage of ions and thus maintain the concentration of ions inside and outside the cell. The ion channels control many physiological functions and they can show selectivity for a specific ion. Ion channels are mostly observed in nerve cells and muscle cells. The influx of ions into cells can be regulated by a gate...

متن کاملA molecular study on the endoplasmic reticulum potassium channels in hepatocytes
Introduction: It has recently been suggested that the KATP channel subunits Kir6.x and BKCa channels exist in the endoplasmic reticulum of cardiomyocytes and neurons. Our previous studies showed the electrophysiological behavior of cation channels in the rough endoplasmic reticulum (RER) of rat hepatocytes. Therefore, we hypothesized that KATP channels and Ca2+-activated potassium channels m...
